I am using the level-tool on the copter arms i.e. the hollow metallic arms that makes the x.
One is perfectly leveled, and the other is off (not seen by unaided eye, detected only thru the level-tool).
I am wondering if the software that stabilizes the copter compensate for that, or I should do something to fix the mechanical configuration. And if so, what should I do?

What is the ' level-tool' ?
It's good to get things as mechanically true (and balanced) as possible but if you can't see it off level I wouldn't worry about it, the software will level it out.

The flight software basically reads the accelerometers and gyros adjust motor thrust to keep the craft level, and counter any rotational acceleration. So, if the arm is off by a little it should be able to adjust the motor thrust on the arm to keep it level. You can't adjust for a particular arm, but you can adjust for yaw, pitch, roll that's being affected by the misalignment.
