Are you saying that before the calibration they were all turning the correct ways? Or is this a new build and this the first time you are turning the motors? In any case, to change the direction of a motor turning the wrong way simply swap any 2 of the 3 wires between your ESC and motor.

You really need to read up on brushless motors.
Short answer, you need to swop 2 wires around, of the motors that are turning the "wrong" way.
Nothing wrong with APM 2.6, I fly with one.
The "Wiki" has all the answers you need, including some you didn't even know you needed ! :-)

The motors are three phase motors. If you switch any of the two wires to the motor from the esc the direction will reverse.
