Does any one know a solution to the problem shown in the attached picture.?
Using the latest version Arducopter 2.0.36 and the APM Planner 1.0.36.
Reuploaded the code several times. The board seems to work correctly in CLI mode but no Mavlink connection possible in fly mode.
Checked and double checked com port settings and drivers.
Tried it with and without ESCs, with and without rc receiver, with external 5V power supply and only with USB, with and without GPS module connected.
I can not figure out the problem at the moment.

For the record, in case more folks are having this problem, a probable fix for this was discovered by Virgis, and it is:
Right click on MP executable, set run as "Windows xp sp3"

Many of us are running Windows 7 and do not have this problem, with the same versions of code all around. However, each time I have read about this problem (five times so far, outside of this thread) it has also involved Windows 7. So if you have this issue, give the fix above a try and report your results please.
Note: Win7 Home cannot run, I believe, XP mode. However, the only Win7 Home instance I have does not present this problem, so maybe it is a non-issue? Only your reports will tell us..
I do not believe anyone has investigated this fix or the root cause, but if we get a few of them, and the solution works, then it will be worth the time to look into it more, I suspect.

Not sure if the problem I'm having is the same as yours (http://diydrones.com/forum/topics/v20-works-but-v48-does-not). Will you by any chance have a copy of the APM Mission Planner(xxx).zip the one that work prior to you having the connection problems. If you can provide me a link I'd like to download it. It will give me an idea as to what version of the planner still works with my board. The only one I got that still works is v 20.

Try the following (it worked with me). With baud and com port configured normally at 115200, when you go in to the flight mode and try to connect, the leds go off and only the tx blinks about once a second (that was my case, and the ESC's beep in sequence 1,2,3,4), while in this "mode" (countdown at about 25sec to end), try to press reset button for about 1 sec.
In my case, the IMU did the boot sequence and connection was successfull (done this 5 or 6 times and all with the same result).
Same problem here. I can use Xbee for flight modes but unable to use usb. In CLI mode usb works fine.
unable to get it to work either, Have tried everything possible. Works fine in CLI but will not connect in Fly mode. Currently using ver 1.0.46 of APM and the newest ARM for Fixed Wing
