yes, no problem, check out Mavlink , which you can load as a library.

Ardupilot is the project, which contains ArduPlane, ArcuCopter etc..
It can run on a variety of different hardware, APM2 (closest to Atmega 2560) Pixhawk (much more CPU and Flash) , or Linux computers.
