As an engineer and software developer I feel confident we could write software that auto tunes the PIDs in the air or possibly on a fixed jig that holds it in place. Has anyone done any work on this?

Not sure if its still being developed or whether he dropped the project. You should try to contact him and let us know. We all want it!!!
Michael: I am working on this right now. This was my last blog post about it http://diydrones.com/profiles/blogs/rate-pi-autotuning-a-third-attempt.
I am integrating this code and enhancing it in the new project structure. Feel free to pull down the source on github and give it ago.
If you have a better approach I am all ears (or eyes).
