I am a similar problem like this. The motor vibrates at high throttle, I changed the props, calibrated ESC's but it still jerks. What could be the reason?
Is there any way to control the drone using Pixhawk? I am using Odroid XU4 as a companion computer. I have tried using DroneKit but it is giving me some error at "Pre-Arm checks" e.g. "Waiting for vehicle to initialize."
