It is important to point out that for external magnetometer / GPS unit you always at least need to incorporate magnetometer roll 180 because compass is upside down under GPS antenna. You can still set x/y orientation, but z orientation should always be roll 180.
From a hardware standpoint it is completely understandable that it is this way, but from a user standpoint it can cause some confusion.

Is there any way of using Arducopter 2.9.1b with APM 2.6? Aligning APM and external compass to the front of aircraft?
Felix: Yes. You'll need to use ArduCopter 3.0 or above software.
Will the APM 2.6 work with a MediaTek GPS if I add an external Magnetometer?

I have loaded the new MPI too no avail. At this point it appears that I have a hardware problem. I am not sure what my options are.
