I was wondering if there is a way to use the AeroQuad Configurator with the ArduCopter?? The AQC has a bunch more features and seems more newbie friendly. Please let me know if this is possible to do.

Which code are you running? I'm running old stuff, but I think the new rev.s (alpha1 and up) need the APM to be parallel/perpendicular to the arms, not at 45deg.
Yes you cannot use them crisscross. They are both based on same main branch but due ArduCopter is different from AeroQuad, Configurators also differs a bit. Tho not much.
Currently only things you need to do on Configurator is to calibrate your accelerometers and transmitter. If your quad is not stable then you can do PID settings too.

Did you calibrate the ESC's? Did you make sure none are set to "soft start"?
Did you correct the accel values in the configurator, save them to the eeprom, and test them on the artificial horizon screen?
Then did you "goose" the throttle over 25% to ensure all motors are spinning?
